Host Cell Gene Expression During HIV-1 Latency in Chronically Infected Cell Lines

(Submitter supplied) Cells: ACH-2, A3.01, J1.1, and U1 cells were obtained through the NIH AIDS Research and Reference Reagent Program, Division of AIDS, NIAID, NIH. U-937 cells were obtained from American Type Culture Collection (Manassas, VA). ACH-2, J1.1 and U1 are chronically infected cell lines harboring HIV-1 LAV strain, while A3.01, Jurkat, and U-937 are the corresponding parental uninfected cell lines. Cells were grown in RPMI-1640 (Invitrogen, San Diego, CA) with 10% fetal bovine serum (FBS, Invitrogen), 5% penicillin-streptomycin (Invitrogen), and 2mM glutamine (Invitrogen). more...

Molecular signatures of HIV latency established in different conditions revealed by single-cell RNA sequencing

(Submitter supplied) Because HIV provirus in many cells during latency is not entirely silent, it became possible to use single-cell RNA sequencing (scRNA-seq) to determine gene expression patterns in a subset of latently infected cells. In this study, we aimed to identify molecular signatures, or biomarkers, of latency established in different conditions. We have used two in vitro models of HIV latency. The first model involved infection, activation of CD4+ T cells using anti-CD3/anti-CD28 antibodies and allowing the cells to return to quiescence (the 14-day model). more...

Gene expression profiling of HIV-1 latently infected memory CD4+ T cells

(Submitter supplied) Suppressive HAART does not eradicate HIV-1 and viral DNA persists as a stably integrated form in the absence of viral particle production. As a consequence, latent reservoirs are refractory to antiretroviral drugs and invisible to immune surveillance. The largest latent reservoir consists of resting memory CD4+ T cells. These cells can resume viral infection when activated through antigen recognition, causing bursts of viremia (blips). more...

Next Generation Sequencing Facilitates Quantitative Analysis of HIV-1 Latency in Central Memory T Cells

(Submitter supplied) Purpose: Next-generation sequencing (NGS) has become a powerful microscope to study cell models of HIV. The goals of this study is to analyze latent HIV infection in the TCM model of HIV latency described in Martins et al 2015 and to evaluate potential markers for HIV infection. Methods: Peripheral blood mononuclear cells were collected from 4 healthy donors. Naive CD4 T cells were isolated and utilized to generate a model of latent HIV infection. more...

Single-Cell RNA-Seq Reveals Transcriptional Heterogeneity in Latent and Reactivated HIV-infected Cells

(Submitter supplied) Despite effective treatment, HIV can persist in latent reservoirs, which represent a major obstacle towards HIV eradication. Targeting and reactivating latent cells is challenging due to the heterogeneous nature of HIV infected cells. Here, we used a primary model of HIV latency and single-cell RNA sequencing to characterize transcriptional heterogeneity during HIV latency and reactivation. Our analysis identified transcriptional programs leading to successful reactivation of HIV expression. more...

Expression data of human CD4 T cells with chronic or acute simian immunodeficiency virus (SIV) infection

(Submitter supplied) We compared gene expression profiles of a human CD4+ T-cell line 24 h after infection with a cell line of the same origin permanently releasing SIVmac251/32H. A new knowledge-based-network approach (Inter-Chain-Finder) was used to identify subnetworks leading to resistance to SIV-induced cell death. Notably, the method can identify not only differentially-expressed key hub genes but also non-differentially expressed, critical, ‘hidden’ regulators. more...

Comparative Expression Profile of miRNA and mRNA in Primary Peripheral Blood Mononuclear Cells Infected with Human Immunodeficiency Virus (HIV-1) [mRNA]

(Submitter supplied) Host cells respond to exogenous infectious agents such as viruses, including HIV-1. Studies have evaluated the changes associated with virus infection at the transcriptional and translational levels of the cellular genes involved in specific pathways. While this approach is useful, in our view it provides only a partial view of genome-wide changes. Recently, technological advances in the expression profiling at the microRNA (miRNA) and mRNA levels have made it possible to evaluate the changes in the components of multiple pathways. more...

Genome-wide analysis of histone modifications in latently HIV-1 infected T cells

(Submitter supplied) The epigenetic mechanisms established by histone modifications may affect the transcriptional silencing of HIV-1 and viral latency. A systematic epigenome profiling could be applicable to develop new epigenetic diagnostic markers for detecting HIV-1 latency. In this study, histone modification profiles of HIV-1 latency cell lines were compared with those of uninfected CD4+ T cell line. The HIV-1 latency gave rise to differential histone modification regions. more...
