Ischemic brain was dissected for RNA extraction with an RNeasy Mini Kit, in accordance with the manufacturer’s instructions (Qiagen, Hilden, Germany). RNA concentration and quality were determined by NanoDrop ND-1000 (NanoDrop Technologgies, Wilmington, DE) and RNA gel electrophoresis assays, respectively.

Total RNA from each sample was amplified linearly and labeled with Cy3-UTP. The labeled cRNAs were purified with an RNeasy Mini Kit (Qiagen). Concentration and specific activity of the labeled cRNAs (pmol Cy3/μg cRNA) were measured by NanoDrop ND-1000.

| Hybridization protocol |
Purified and labeled cRNA was hybridized to Rat 4x44K Gene Expression Array (Agilent Technologies), according to the manufacturer’s procedures

The hybridized arrays were washed, fixed, and scanned using the Agilent DNA Microarray Scanner (Agilent Technologies).Agilent Feature Extraction software (version 11.0.1.1) was used to analyze acquired array images.

Normalization and subsequent data processing were performed with the GeneSpring GX v12.0 software package (Agilent Technologies). After normalization of the raw data, genes that were detected in all samples were chosen for further data analysis
