Comparative analysis of gene expression in two yeast species and their interspecific hybrid

(Submitter supplied) We compared the genome-wide expression profiles of two yeast species (S. cerevisiae and S. paradoxus) using a two-species microarray that contain species-specific probes and can thus measure the expression levels of the two species simultaneosly. In Addition, we used the array to measure expression levels of the interspecific hybrid of these yeast species, while discriminating between the alleles that correspond to the two parental species. more...

Genome-wide transcriptional plasticity underlies cellular adaptation to novel challenge

(Submitter supplied) Cells adjust their transcriptional state to accommodate environmental and genetic perturbations. An open question is to what extent transcriptional response to perturbations has been specifically selected along evolution. To test the possibility that transcriptional reprogramming does not need to be 'pre-designed' in order to lead to an adaptive metabolic state on physiological time scales, we confronted yeast cells with a novel challenge they had not previously encountered. more...

Comparison of the transcriptome of the ethanol adapted yeast and control at 10% ethanol

(Submitter supplied) In this study, using DNA microarray analysis, we compared the comprehensive expression profiles of two yeast trains, i.e, the previously obtained ethanol-adapted yeast strain and the parental strain as control (FY834), under the ethanol stress condition (YPD medium contained 10% ethanol). As a result, we identified certain genes and functional categories of the genes that are possible involved in growth under the ethanol stress condition.

Intra- and inter-specific variations of gene expression levels in yeast are largely neutral

(Submitter supplied) It is commonly, although not universally, accepted that most intra- and inter-specific genome sequence variations are more or less neutral, whereas a large fraction of organism-level phenotypic variations are adaptive.  Gene expression levels are molecular phenotypes that bridge the gap between genotypes and corresponding organism-level phenotypes.  Yet, it is unknown whether natural variations in gene expression levels are mostly neutral or adaptive. more...

Evaluation of phenotypic plasticity in Rana temporaria tadpole development

(Submitter supplied) Traditionally, the study of evolution has focused on heritable variation, because selection on non-heritable phenotypic variation was deemed non-important for its inability to cause evolutionary responses such as diversification of lineages. Recently however, it has been suggested that also environmentally induced phenotypic variation such as phenotypic plasticity can play an important role in adaptive responses resulting in diversification. more...

Decay profiles of Saccharomyces cerevisiae mRNAs following oxidative stress and DNA damage

(Submitter supplied) We subjected yeast to two stresses, oxidative stress, which under current settings induces a fast and transient response in mRNA abundance, and DNA damage, which triggers a slow enduring response. Using microarrays, we performed a transcriptional arrest experiment to measure genome-wide mRNA decay profiles under each condition. Genome-wide decay kinetics in each condition were compared to decay experiments that were performed in a reference condition (only transcription inhibition without an additional stress) to quantify changes in mRNA stability in each condition. more...

Translation variation across genetic backgrounds reveals a post-transcriptional buffering signature in yeast

(Submitter supplied) Gene expression is known to vary among individuals, and this variability can impact the phenotypic diversity observed in natural populations. While the transcriptome and proteome have been extensively studied, little is known about the translation process itself. Here, we therefore performed ribosome and transcriptomic profiling on a genetically and ecologically diverse subset of natural isolates of the Saccharomyces cerevisiae yeast. more...

Transcriptome Analysis Reveals the Topography of Local Changes after Separate Transformations of the Same Reporter in Hundreds Loci of Yeast

(Submitter supplied) "Position effect" means that the activity of an integrated reporter gene (IR) depends on its genomic location. Although the impact of local environment on IR (cis-effect of location) has been widely reported, the impact of IR integration on local environment and its potential mechanism (reaction of location), such as the change of expression landscape and its fitness are poorly understood. Here, we randomly selected ~250 previously constructed strains with GFP gene inserted into hundreds of different locations separately in yeast, and performed high-throughput transcriptome sequencing.
