RNA libraries were prepared using the NEBNext Ultra Directional RNA Library Prep Kit for Illumina (New England Biolabs, #E7420S). Illumina HiSeq2000 was used to sequence the libraries (50bp, paired-end)

Data processing Paired-end sequencing reads aligned to Drosophila reference genome dm6 (NCBI genome/47) with Tophat v2 using the default parameters.
Cufflinks package used to assemble transcripts and measure relative abundance in FPKM.
Differential expression was examined using the Cuffcompare and Cuffdiff in the Cufflinks package.

Supplementary_files_format_and_content: tab-delimited text file include FPKM values for each Sample. This is a differential expression file generated by cuffdiff comparing mRNA levels in body tisuues between young and old flies.
