Treatment protocol |
RNAwas extracted from the murine epithelial cells during the various stages of cellular transformation. The uncultured colon epithelial cells served as a normal control. The Qiagen RNAeasy Mini Kit was used to extract the RNA according to manufacturer's protocols.

700ng of total input RNA was used from each of the cell lines and uncultured was labeled with Cy3 and fragmented before application to the microarray.

The denatured probe was applied to the Agilent Mouse Gene Expression 4 X44K Microarray Kit along with 2xGE Hybridization Buffer according to the manufacturer's instructions.

The arrays were hybridized according to the Agilent One-Color Microarray-Based Gene Expression Analysis protocol.

Scan protocol |
The arrays were scanned using an Agilent Scanner System with the following settings: 5µm resolution scan, scan area (61 x21.6mm), single pass 5um scanning mode, eXtended Dynamic range, Dye channel Green, and Green PMT XDR Hi 100%, XDR Lo 10% . Images were quantified using Agilent Feature Extraction Software (version 8.1.1).
