Proteases frequently skip clevage sites resulting in peptides with internal missed cleavage sites. This parameters limits in silico digestion in database search.

Semi-cleavaged type assumes that C-terminal cleavage sites is correct, but N-terminal site can be any residue.

RAId can assigning statistical significance to identified peptides for different scoring functions by using an extension to the central limit theorem (CLT), Gumbel extreme value distribution (EVD), or by scoring all possible peptides statistics (APPS).

For each scoring function other than RAId_score, many heuristics are employed in the original version. Because these heuristics are neither described nor justified in the original papers, RAId does not include those unpublished heuristics while implementing these scoring functions.
