Extraction protocol Total RNA was isolated from Drosophila 1st instar male larvae with Trizol reagents (Invitrogen), treated with DNase I and purified with a ZYMO RNA Clean & Concentrator-5 kit.
polyA RNA was enriched with Oligo (dT) Magnetic Beads and reverse-transcripted to first strand DNA. First strand DNA was used as template to synthesis second strand DNA, obtaining dsDNA. The dTTP tailed adaptor was ligated to both ends of the dsDNA fragments. The ligation product was amplified by PCR, and circularized to get single-stranded circular (ssCir) library. The ssCir library was then amplified through rolling circle amplification (RCA) to obtain DNA nanoball (DNB). The DNB was then loaded to flow-cell, and sequenced by DNBSEQ Platform to generate 100 bp paired-end Reads.

Data processing RNA-seq reads were mapped to Drosophila genome dm6 with HISAT2 (v2.2.1).
Unmapped and low mapping quality reads were filtered with SAMtools (v1.13).
Read counts were calculated with HTSeq (v2.0.2).
Differential gene expression was analyzed with R package DESeq2.
