Reads were mapped to the H37Rv genome (RefSeq identifier GCF_000195955.2 with socAB annotation added as previously described (Limon et al. 2023)) using Bowtie2 v2.4.1 and sorted using samtools v1.13. Aligned read counts for each gene were extracted using the featureCounts command in Subread v2.0.1.
