Title |
BMDC, wt, replicate 3 |
Sample type |
RNA |
Source name |
BMDC, wt
Organism |
Mus musculus |
Characteristics |
strain: C57BL/6J genotype/variation: wild type cell type: bone marrow derived dendritic cells
Treatment protocol |
Bone marrow cells were cultured in RPMI growth media containing 10% Fetal bovine serum and in the presence of GM-CSF (20 ng/ml). Cell culture medium was replenished with fresh medium every two days. On day 7 cells were used for isolation of RNA using the Trizol method.
Growth protocol |
Bone marrow cells were isolated from the femurs of mice and in vitro cultured for seven days. Cell were induced to differentiate into BMDCs using 20ng/ml of GM-CSF for seven days.
Extracted molecule |
total RNA |
Extraction protocol |
RNA was extracted using the Trizol method (Invitrogen)
Label |
Biotin
Label protocol |
Biotinylated cRNA was prepared according to the Affymetrix 3' IVT Express protocol starting with 100 ng of total RNA (GeneChip 3’ IVT Express Kit 702646 Rev. 8, 2008-2010, Affymetrix)
Hybridization protocol |
Following fragmentation, 5 micrograms of cRNA was hybridized for 16 hr at 45C on each array. GeneChips were washed and stained in the Affymetrix GeneTitan system.
Scan protocol |
GeneChips were scanned using the Affymetrix GeneTitan system.
Data processing |
Probe level normalization and signal summarization was performed using the Robust Multi-chip Algorithm (RMA) as implemented in the Affymetrix Expression Console software version 1.1
