Egg preps were made using standard bleaching techniques and L1 larvae were synchronized by hatching eggs O/N in M9 buffer. 750 L1s were seeded per 12cm Lg NG plate seeded with OP50. All L1s were seeded at the same time. Biological replicates for each strain were prepared on separate days.

Worms were harvested for RNA extraction when they reached L4 larval stage by snap freezing in liquid nitrogen in Trizol. Samples were frozen at times that account for variation in development time between groups. 3000 worms were used for each sample. RNA preps were carried out at the same time (12 hours prior to array) using trizol/chloroform extraction and then run through RNeasy cleanup column.

Software used to generate the CEL files: GCOS v1.4. Data were processed using Biocondutor. Standard data quality validation as suggested by Affymetrix was carried out with the 'simpleaffy' package followed by 'affyPLM', which identified no problematic chips. The raw data were preprocessed according to the GC-RMA method (implemented in 'gcrma').
