Total RNA was extracted using Trizol reagent (Invitrogen, CA, USA) according to the manufacturer's procedure. Then 10 ug of total RNA was extracted according to the mRNA-Seq sample preparation kit for constructing sequencing library. RNA libraries were prepared for sequencing using standard Illumina protocols

RNA integrity was evaluated using the Agilent 2100 Bioanalyzer (Agilent Technologies, Palo Alto, CA, USA). The samples with RNA Integrity Number (RIN) ≥ 7 were subjected to the subsequent analysis After eliminating the reads with sequencing adapters and the low-quality reads from the raw data, the remaining clean reads were aligned to the Malus Genome GDDH13 reference sequence (version 1.1) using the HISAT2 software. Reads Per Kilobase of exon per Megabase of library size (RPKM) were calculated with Cufflinks.
