Treatment protocol |
The cells were re-stimulated with PMA and ionomycin for 2 hours before RNA extraction.

Growth protocol |
For the in vivo isolated CD4+ T cells, naïve CD4+ T cells from Rora_fl/fl (WT) or Cd4_cre Rora_fl/fl (KO) mice were transferred into Tcrbd-/- recipient mice for 6 weeks, and the CD4+ T cells were isolated from colon tissues for sequencing. For in vitro polarized Th17 cells, naïve CD4+ T cells were activated with plate-bound anti-CD3 and anti-CD28 and cultured with TGF-β+IL-6 or IL-6+IL-1β+IL-23 for 4 days.

Low quality reads and adaptor sequences were removed by Trim Galore The clean reads were aligned to mm10 by bowtie2 with default parameter and uniquely mapping reads were summarized by featureCounts FPKM (Fragments Per Kilobase of exon model per Million mapped reads) were calculated using edgeR TMM normalization Differentially expressed genes were identified by at least 2fold change and fdr adjusted p-value 0.05 using Deseq2 Genome_build: mm10 Supplementary_files_format_and_content: counts
