Reads taken from multiplexed Next-seq run were trimmed using the standard Basespace flowthrough (Bcl2Fastq) on pre-defined indices Bigwig files generated from BAM files using Deeptools (bamCoverage) and normalized to genome coverage - RPGC (ATAC-seq) or reads-per-kilobase-per-million - RPKM (ChIP-seq). Paremeters: -bs 1 -e 200(ChIP-seq only) For ATAC and ChIP Bowtie2 was used to map reads to Drosophila melanogaster genome (dm6) using default parameters with paired-end options (ATAC-seq) or single-end (ChIP-seq). For RNA-seq HISAT2 was used to map reads to the Drosophila melanogaster genome (dm6) with default parameters Genome_build: dm6 Supplementary_files_format_and_content: bigwig files generated from BAM files using Deeptools (bamCoverage) and normalized to genome coverage - RPGC (ATAC-seq) or reads-per-kilobase-per-million - RPKM (ChIP-seq). Read counts (RNA-seq)
