Extraction protocol Paired samples of omental and subcutaneous adipose were obtained from fasting patients during gastric bypass surgery. Whole adipose tissue was dissected to remove fibrotic tissue and obvious vasculature, and frozen in 0.5 cm3 sections in liquid nitrogen.
Total RNA was isolated from frozen human tissues by homogenizing the tissue in TRIzol. RNA quality was assessed using a denaturing agarose gel. Total RNA was purified using RNeasy Mini-Kit.
Label biotin
Label protocol Biotinylated cRNA were prepared according to the standard Affymetrix protocol from 10 ug total RNA.
 
Hybridization protocol Following fragmentation, 10 ug of cRNA were hybridized for 16 hr at 45C on GeneChip HG-U133plus2.0 Array. GeneChips were washed and stained in the Affymetrix Fluidics Station 450.
Scan protocol GeneChips were scanned using the GeneChip Scanner 3000, with 7G upgrade
Description Gene expression data from human adipose tissue obtained during gastric bypass surgery.
Data processing The data were analyzed with the Bioconductor statistical environment using RMA and Expression Console software using RMA. Gene Set Analysis method in Significance Analysis of Microarrays (SAM, Palo Alto, CA) with 1000 permutations of the data was applied for analysis of Gene Ontology (GO) Molecular Function Gene Sets.
