Title |
FEMX-I control melanoma cells (II) |
Sample type |
RNA |
Source name |
lymph node melanoma metastasis
Organism |
Homo sapiens |
Characteristics |
Originating from a lymph node metastasis in a patient, uniquely and selectively produced extrapulmonary metastases after i.v. injection of cells prepared from xenografts into adult, nude mice.
Biomaterial provider |
Aurelio Lorico
Growth protocol |
Cultured in RPMI (Mediatech Inc. Herndon, VA) supplemented with 10% FBS (Atlanta Biologicals, Lawrenceville, GA) at 37 °C in a 5% CO2 humidified incubator.
Extracted molecule |
total RNA |
Extraction protocol |
Trizol phenol-based extraction.
Label |
biotin
Label protocol |
Biotin incorporated during in vitro transcription.
Hybridization protocol |
Biotinylated UTP complementary RNA (cRNA) probes were prepared, fragmented and hybridized to the microarrays for 16-18 h with constant rotation.
Scan protocol |
The microarray slides were washed under stringent conditions, stained with Streptavidin-Alexa-647 (Invitrogen), and scanned using an Axon GenePix 4000B scanner.
Description |
FEMX-I control melanoma cells (II)
Data processing |
For data analyses, the local background was subtracted and the spot intensities were log2-transformed. The spot intensities were then normalized by subtracting the 70th percentile of spot intensity of the probes against human constitutive exons and adding back a scaling factor (grand mean of 70th percentiles).
