cDNA library preparation and amplification were performed from 25ng total RNA using WTA2 (Sigma-Aldrich) with 17cycles of amplification. 8µg cDNA were subsequently fragmented by DNAseI and biotinylated by terminal transferase obtained from GeneChip Mapping 10Kv2 Assay Kit (Affymetrix).

Hybridization protocol |
Hybridisation mixture was prepared according to the Gene Atlas protocol (Affymetrix). Each sample target was hybridised to a Mouse Genome 430 PM array. After hybridisation for 16 hours at 45°C, washing and staining was performed in the GeneAtlas Fluidics Station (Affymetrix).

The arrays were scanned in a GeneAtlas Imaging Station (Affymetrix). All processing was performed according to manufacturer’s recommendations.

Overall array intensity was normalised between arrays and the probe intensity of all probes in a probe set summarised to a single value using RMA (Robust Multichip Average)
