Genomic DNA was extracted using Qiagen Dneasy blood and tissue kit according to manufacturer's protocols. DNA quality and quantity was assessed using a Nanodrop Spectrophotometer.

Hybridization protocol |
DNA was restriction digested, methylated DNA was immunoprecipitated by 5mC antibody and purified. Input and methylated DNA samples were PCR amplified, fragmented, labeled, and hybridized to the array individually according to manufacturer's protocols.

The arrays were washed using Affymetrix fluidics stations and scanned using the Gene Chip Scanner 3000.

Data processing |
Array image was acquired using Affymetrix GeneChip Operating Software (GCOS version 1.4). Raw intensity files were extracted from .CEL files using Affymetrix Power Tools. Input subtraction was used to normalize for copy number specific effects. Input subtracted Log2 intensity data was used for comparison of methylated DNA enrichment. Statistical analysis was performed using LIMMA to identify regions of significantly altered enrichment.
