In order to increase the mappability, we trimmed 11 low-quality nucleotides from the 5’ ends of the reads.
The resulting 90-nucleotide pair-ended reads were mapped to the mouse genome (UCSC mm9) using STAR (Dobin et al., 2013) with NCBI RefSeq genes as the reference.
In order to reduce possible PCR biases, we removed the read duplicates using picard tools (http://broadinstitute.github.io/picard/)
HTseq (http://www-huber.embl.de/users/anders/HTSeq) was used to determine the number of reads falling in the known genes.
EdgeR (Robinson et al., 2010) was used to analyze the gene-based read counts to detect differentially expressed genes between the control and treatment groups.
