Treatment protocol ESCs were transduced with lentiviral vectors coexpressing enhanced green fluorescent protein (eGFP) with shRNA against Sox17, or against firefly luciferase. Transduced cells were flow-sorted based on GFP fluorescence, grown as embryoid bodies, and transferred to tissue culture plates after 4.5 days [PMID:17360443]. Expression profiling was performed after further culture for up to 10 days.
Growth protocol Mouse embryonic stem cells (AB2.2) were differentiated in vitro by embryoid body formation with hanging droplet technique [PMID:8155574]
Extracted molecule total RNA
Extraction protocol Total RNA was isolated using TRIzol (Invitrogen) and RNeasy reagents (Qiagen) according to the manufacturers' instructions.
Label biotin
Label protocol Biotinylated cRNA were prepared according to the standard Affymetrix protocol by the Baylor College of Medicine Microarray Facility (Expression Analysis Technical Manual, 2001, Affymetrix).
 
Hybridization protocol Hybridization was performed according to the standard Affymetrix protocol by the Baylor College of Medicine Microarray Facility, using Affymetrix Mouse Genome 430 2.0 Arrays. GeneChips were washed and stained in an Affymetrix Fluidics Station 400.
Scan protocol GeneChips were scanned using an Affymetrix GeneArray 2500 Scanner.
Description Gene expression data from mouse ES cells containing shRNA against Sox17 at day 10 of differentiation.
Data processing The data were analysed with the R/Bioconductor platform (version 3.0.2). The expression signal values were generated using the Frozen-RMA (fRMA) pre-processing algorithm [PMID:20097884].
