Treatment protocol Mouse urothelial cells residing <10 cell diameters from intracellular communities of UPEC (strain UTI89) in the section plane were harvested by laser capture microdissection (Arcturus). RNA was isolated and linearly amplified 2x using the PicoPure and RiboAmp HS kits (Arcturus) and Bioarray High Yield RNA transcript kit (Enzo).

Extraction protocol PicoPure (Arcturus) extraction of total RNA was performed according to the manufacturer's instructions.
Label biotin
Label protocol cRNA were amplified (Arcturus) and biotinylated (Enzo) according to standard protocols from a 1 nanogram aliquot of total RNA representing a pool of >25,000 urothelial cell sections (~5000 from each of 5 mice).
 
Hybridization protocol Following fragmentation, 10 microg of cRNA were hybridized for 16 hr at 45C on GeneChip Mouse Expression Array 430A. GeneChips were washed and stained in the Affymetrix Fluidics Station 450.
Scan protocol GeneChips were scanned using the Affymetrix GeneChip Scanner 3000.
Description Gene expression data from laser-capture microdissected urothelium residing <10 cell diameters from intracellular communities of UPEC (strain UTI89) in the section plane from 8-10 week old female C3H/HeJ mice.
Data processing The data were analyzed with Microarray Suite version 5.0 (MAS 5.0); scaling = 1500
