Data processing |
The data were processed using Limma and Beadarray R packages from Bioconductor suite. The raw data was exported from GenomeStudio and log2 transformed prior to quantile normalization. We applied IlluminaHumanv3.db annotation data freely available from Bioconductor in order to map Illumina probes to known genes and annotate the probes. To rank the genes in order of evidence for differential expression we computed moderated t-statistics and log-odds of differential expression by Empirical Bayes estimator.
