Data processing |
Agilent Feature Extraction Software was used to quantify expression and local background levels for each probe of each sample. Background subtracted expression values were then quantile normalized. Values that did not show significant expression above background (p<0.05 and at least 2.6 fold above background’s standard deviation) were considered not significantly detected and floored to the minimal significantly detected (MSD) value (MSD = 4.6). Expression values were log2 transformed for further analysis. The processed data used to draw the conclusions in the published study are restricted to noncoding genes identified by us (accession IDs TCONS_xxxxxxx) and coding genes already present on the array.
