Sample GSM1179909 Query DataSets for GSM1179909
Status Public on Jul 03, 2013
Title Liver-Methapyrilene HCl-2
Sample type RNA

Source name Male Fischer Rats liver at 90 days of study
Organism Rattus norvegicus
Characteristics tissue: Liver
gender: male
age: 8 weeks-old
strain: Fischer (F344)
treatment: Methapyrilene HCl
Treatment protocol Animals were dietary treated daily with a carcinogenic dose or the maximum tolerated dose of each chemicals for a period of three months
Growth protocol Eight-week old male Fischer (F344) rats were obtained from Harlac Olac (Netherlands) and left to acclimatise for seven days prior to the commencement of the experiment. The animals were examined to ensure that they were physically and behaviourally normal. During the study the rats were kept at five animals per cage and under controlled lighting (12h light cycles), humidity (30-70%), air flow (15 changes per hour), and temperature (22±3 C). The rats were given access to mains water and powdered diet ad libitum. Animals were randomly assigned to cages and treatment groups based on their pre-experimental weight.
Extracted molecule total RNA
Extraction protocol Total RNA was extracted from 100mg of frozen liver sample using Trizol. The extracted RNA was evaluated as suitable for further analysis in it had an 260:280 ratio above two and a RIN number, as determined with on an Agilent bioanalyser, above eight.
Label Cy3
Label protocol 100ng total RNA was labelled using the Agilent complete labelling and hybridisation kit

Hybridization protocol Labelled RNA was hybridized to microarray slides using the Agilent complete labelling and hybridisation kit
Scan protocol The slides were scanned using an Agilent scanner (G2505B) and the data were extracted using the Agilent Feature Extraction v.10.1 software.
Description Hepatic miRNA profile
Data processing For each miRNA the raw data were threshold to 1, log2 transformed, and normalized to the 75th percentile. MiRNAs which were not flagged as present in at least 2 samples in any group were filtered out from further analysis
