Treatment protocol |
Germ-free mice were conventionalized for 10 days with an intestinal microflora recovered from a conventionally-raised mouse. Small intestines were snap frozen in OCT and sectioned for laser capture microdissection. Paneth cells were isolated from small intestine by laser capture microdissection.

Total RNA was prepared from captured cells (harvested from 3 mice per group) using the Arcturus PicoPure RNA isolation kit, and was quantitated using the RiboGreen RNA quantitation reagent (Invitrogen).

RNAs from three mice were pooled in equal amounts. Duplicate 10 ng RNA aliquots were amplified for each condition using the Arcturus RiboAmp HS kit. Biotinylated cRNAs were generated by substituting the Enzo T7 BioArray Transcript Kit during the last step.
