Enhancement of adult liver regeneration in mice through the hepsin-mediated epidermal growth factor receptor signaling pathway

(Submitter supplied) Transcriptome analysis of mouse whole liver. Array raw data was processed by Transcriptome Analysis Console (TAC) Software. Subsequent analyses, including Gene Ontology analysis and Functional Enrichment Analysis (FEA), were performed using the TAC software and the DAVID platform, leveraging WikiPathways. Gene Set Enrichment Analysis (GSEA) was conducted using GSAE software version 4.3.2. All the results, including the list of Differential Expression Genes (DEGs) and outcomes from the aforementioned analyses, have been documented in Supplementary Data 1 and 2 as Excel files. more...

Thyroid hormone-responsive genes in primary cultures of rat hepatic cells

(Submitter supplied) cDNA microarray analysis was applied to primary cultures of rat hepatic cells treated with triiodothyronine (T3) at 10-9 M for 24 hrs to identify the differentially expressed genes. A limited number of genes were listed, and only 3 of them, pyridoxal kinase (Pdxk), phosphoe-nolpyruvate carboxykinase 1 (Pck1), and solute carrier family 17 member 2 (Slc17a2), were con-firmed to be up-regulated by quantitative RT-PCR.

Gene expression dysregulation in whole blood of patients with C. difficile infection

(Submitter supplied) Background: Clostridioides difficile (C. difficile) is a global threat and has significant implications for individuals and health care systems. Little is known about host molecular mechanisms and transcriptional changes in peripheral immune cells. This is the first gene expression study in whole blood of patients with C. difficile infection. Methods: We took blood and stool samples from patients with toxigenic C. more...

Noncoding RNAs induce TDP43 pathology in the ALS-iPSC models

(Submitter supplied) Amyotrophic lateral sclerosis (ALS) is a progressive motor neuron (MN) degenerative disease with a major pathological feature of cytoplasmic TDP-43 aggregation. However, the mechanisms underlying TDP-43 proteinopathy are still largely unknown. We performed in vitro differentiation of ALS-induced pluripotent stem cells (ALS-iPSCs; carrying the TDP-43M337V mutation) and isogenic controls and found upregulation of paraspeckle-associated lncRNA NEAT1 isoforms in the ALS-iPSC-derived MNs (ALS-iPSC-MNs). more...

Identifying bone marrow microenvironmental alterations in multiple myeloma and its precursor conditions using whole bone marrow biopsies

(Submitter supplied) Tumor immune microenvironmental alterations occur early in multiple myeloma (MM) development. In this study, we aim to systematically characterize the tumor immune microenvironment (TME) and the tumor-immune interactions from precursor stages, i.e., monoclonal gammopathy of undetermined significance (MGUS) and smoldering MM (SMM), to newly diagnosed MM, comparing these to healthy donors. CIBERSORT analysis revealed proportions of 27 cell types, including 10 innate immune cells (monocytes, M0/M1/M2 macrophages, resting/activated dendritic cells, resting/activated mast cells, eosinophils, and neutrophils), 7 T cell subsets (CD8+ T cells, naive CD4+ T cells, resting/activated memory CD4+ T cells, follicular helper T cells, regulatory T cells, and gamma delta T cells), resting/activated NK cells, naive B cells, memory B cells, plasma cells, myeloma plasma cells, memory plasma cells, osteoblasts, osteoclasts and adipocytes. more...

Global gene expression in WT and antisense-acetyl-CoA (ACLA) mutant under short day conditions

(Submitter supplied) Transcriptome analysis of RNA samples from WT and antisense-acetyl-CoA (ACLA) mutant. The antisense-ACLA mutant and WT plants were arranged according to a Randomized Complete Block Design. The plants were planted in rows with seven rows in each flat; two plants of the same genotype/pot. Plants were grown under a SD photoperiod (8 h light/16 h dark) in a growth chamber as described. Eight randomly selected rows were harvested for each time point from different flats. more...

Immunosuppressive inflammation driven by LPS/TLR4 signalling in hepatocellular carcinoma with low immune cell infiltration

(Submitter supplied) Non-inflamed liver tumors (i.e. immunologically silent and desert phenotype) account for two-thirds of hepatocellular carcinomas (HCC) and represent a major challenge for immune-based cancer therapies. Elucidating the factors behind the lack of T cell response would enable us to define an appropriate therapy to induce antitumor immunity based on tumor immunobiology. We applied unsupervised machine learning to the transcriptome of a rigorously selected set of non- or poorly infiltrated HCC, identified independent modular components and explored their characteristics through gene enrichment analysis and integration of molecular, cytometric, immunohistochemical and clinicopathological data. more...

Gene expression in bone marrow-derived dendritic cells obtained from wild-type mice or 3BP2 DL/DL mice stimulated with or without curdlan

(Submitter supplied) C-type lectin dectin-1 is known to recognize beta-glucans such as curdlan and propagate intracellular signaling for activation of NF-kappa B to induce anti-fungal immunity. Recently, we found that adaptor protein 3BP2 is required for the dectin-1-induced activation of NF-kappa B. In this study, we performed microarray analysis to identify genes of which expression is regulated by dectin-1 and 3BP2.

Combined inhibition of histone methyltransferases EZH2 and DOT1L is an effective therapy for neuroblastoma

(Submitter supplied) The child cancer, neuroblastoma (NB), is characterised by a low incidence of mutations and strong oncogenic embryonal driver signals. Many new targeted epigenetic modifier drugs have failed in human trials as monotherapy. We performed a high‐throughput, combination chromatin‐modifier drug screen against NB cells. We screened 13 drug candidates in 78 unique combinations. We found that the combination of two histone methyltransferase (HMT) inhibitors: GSK343, targeting EZH2, and SGC0946, targeting DOT1L, demonstrated the strongest synergy across 8 NB cell lines, with low normal fibroblast toxicity. more...

Integrated multi-modal analysis reveals tumor and immune characteristics that distinguish Epstein-Barr virus-positive and -negative B cell post-transplant lymphoproliferative disorders [Affymetrix]

(Submitter supplied) The highly prevalent oncogenic Epstein-Barr virus (EBV) can drive tumorigenesis with disrupted host immunity, causing malignancies including post-transplant lymphoproliferative disorders (PTLD). PTLD can also arise in the absence of EBV but the biological differences underlying EBV(+) and EBV(-) B cell PTLD and the associated host-EBV-tumor interactions remain poorly understood. Here, we reveal the core differences between EBV(+) and EBV(-) PTLD, characterized by increased expression of genes related to immune processes or DNA interactions respectively, and the augmented ability of EBV(+) PTLD B cells to modulate the tumor microenvironment through elaboration of monocyte-attracting cytokines/chemokines. more...

Differential KEAP1/NRF2-mediated signaling widens the therapeutic window of redox-targeting drugs in SCLC therapy [array]

(Submitter supplied) Small cell lung cancer (SCLC) patients experience rapid disease progression despite frequently achieving a complete response to first-line therapy. Maintenance treatments, aiming at controlling residual tumor cells, generally fail due to cross-resistance, inability to target tumor vulnerabilities, or dose-limiting side effects. Here, we show that SCLC cells, like their cell-of-origin, pulmonary neuroendocrine cells (PNECs), exhibit notably low activity in pathways protecting against reactive oxygen species (ROS). more...
