Methylation analysis of 81 glioma clinical samples (49 CIMP+ and 32 CIMP-) and 53 cell line samples

(Submitter supplied) Glioma CIMP (G-CIMP) is a powerful determinant of tumor pathogenicity but the molecular cause of G-CIMP is a fundamental question that is unresolved. Here, we show that mutation of a single gene, isocitrate dehydrogenase 1 (IDH1), directly causes the G-CIMP in gliomas by remodeling the methylome.

Loss of IDH1R132H mediated D-2HG production induces genome-wide demethylation in GCIMP low loci in patient-derived glioma cells

(Submitter supplied) Here, we describe and characterize CRISPR-Cas9 based isogenic cell line models using patient-derived IDH1R132H/WT glioma cell lines, and we use these models to explore changes in DNA methylation following genetic deletion of IDH1 alleles that ablate D2HG production.

DNA methylation alterations and transcriptional gene silencing induced by IDH1 R132H mutation [Illumina]

(Submitter supplied) The cytosolic NADP+-dependent isocitrate dehydrogenase IDH1 is frequently mutated in human cancers. Recent studies have shown that IDH1 mutant primary glioblastomas (GBM) and acute myeloid leukemias (AML) display robust association with CpG island methylator phenotype (CIMP). Such observations bring into question whether IDH1 mutations directly contribute to the development of CIMP or if the hypermethylation phenotype precedes acquisition of IDH1 mutations. more...

Integrated epigenetic and copy-number profiling identifies three clinically and biologically relevant groups of anaplastic glioma

(Submitter supplied) The outcome of patients with anaplastic gliomas varies considerably depending on histology and single molecular markers such as codeletion of 1p/19q and mutations of the isocitrate dehydrogenase (IDH) gene. Whether a molecularly-based classification of anaplastic gliomas based on large scale genomic or epigenomic analyses is superior to histopathology, may reflect distinct biological subtypes, predict outcome and guide therapy decisions had yet to be determined. more...

Insulator dysfunction and oncogene activation in IDH mutant gliomas

(Submitter supplied) Gain-of-function IDH mutations define major clinical and prognostic classes of gliomas. Mutant IDH protein produces a novel onco-metabolite, 2-hydroxyglutarate (2-HG), that interferes with iron-dependent hydroxylase enzymes, including the TET family of 5'-methylcytosine hydroxylases. TET enzymes are critical for the dynamic regulation of DNA methylation. IDH mutant gliomas thus manifest a CpG island methylator phenotype (G-CIMP), though the functional significance of this altered epigenetic state remains unclear. more...

Large-Scale Atlas of Mutant IDH1-Dependent Chromatin State Reprogramming, Reversibility, and Persistence [RNA-seq]

(Submitter supplied) Isocitrate dehydrogenase 1 and 2 (IDH1 and IDH2) mutations drive the development of gliomas and other human malignancies. Significant efforts are already underway to attempt to target mutant IDH in clinical trials. However, how mutation of IDH leads to tumorigenesis is poorly understood. Mutant IDH1 promotes epigenetic changes that promote tumorigenesis but the scale of these changes throughout the epigenome and the reversibility of these changes are unknown. more...

Breast Cancer Methylomes Establish an Epigenomic Foundation for Metastasis

(Submitter supplied) Cancer-specific changes in DNA methylation can alter genetic stability, genomic structure, and gene expression. Promoter CpG island methylation can result in transcriptional silencing and plays an important role in the oncogenic process. We used genome-wide analysis to characterize the methylomes of breast cancers with diverse metastatic behavior. Here, we describe the identification of novel groups of breast tumors characterized by the presence or absence of coordinate hypermethylation at a large number of genes, demonstrating the existence of a breast-CpG island methylator phenotype (B-CIMP). more...

Methylation data from cerebral tumors of WHO grade II and III

(Submitter supplied) Stratification provided six methylation subtypes. We characterized them in terms of genetic alterations, functional context, cellular composition, tumor microenvironment and their possible impact for treatment resistance and prognosis. We here present novel DNA methylation data of an LGG‐cohort collected in the German Glioma Network containing about 85% isocitrate dehydrogenase (IDH) mutated tumors and performed a combined bioinformatics analysis using previously reported genome and transcriptome data.

A CpG island methylator phenotype in acute myeloid leukemia independent of IDH mutations and associated with a favorable outcome

(Submitter supplied) Acute myeloid leukemia (AML) causes the most leukemia-related deaths in the United States. Although genetic changes are assessed in the clinic for risk stratification, current classifications are imperfect and epigenetic determinants of AML curability remain poorly understood. To address this gap in knowledge we performed genome-wide DNA methylation analysis using the next-generation sequencing-based Digital Restriction Enzyme Analysis of Methylation (DREAM) assay on 96 clinical AML samples, and 35 normal peripheral blood controls. more...
