ATH1 Transcriptome profiling of dark grown photoreceptor mutants seedlings of Arabidopsis

(Submitter supplied) Phytochromes mediate a profound developmental shift when dark-grown seedlings are exposed to light. Here we show that a subset of genes is up regulated in phytochrome B (phyB) mutants even before dark-grown seedlings are exposed to light. Most of these genes bear the RY cis motif, which is a binding site of the transcription factor ABSCISIC ACID INSENSITIVE 3 (ABI3), and the phyB mutation also enhanced ABI3 expression. more...

PFT1, the MED25 subunit of the plant Mediator complex, promotes flowering through CONSTANS dependent and independent mechanisms in Arabidopsis

(Submitter supplied) Two aspects of light are very important for plant development: the length of the light phase or photoperiod and the quality of incoming light. Photoperiod detection allows plants to anticipate the arrival of the next season, whereas light quality, mainly the red to far-red ratio (R:FR), is an early signal of competition by neighbouring plants. phyB represses flowering by antagonising CO at the transcriptional and post-translational levels. more...

DELAY OF GERMINATION 1 plays a role in Arabidopsis seed maturation

(Submitter supplied) We analysed the transcriptome of dry seeds (the end product of seed maturation) of three genotypes with different DOG1 expression levels. These included the WT Ler (low DOG1 expression), the near isogenic line NILDOG1-Cvi (strong DOG1 expression) and the non-dormant dog1-1 mutant (absence of DOG1 expression). NILDOG1-Cvi is the Ler WT containing an introgression of the Cvi accession on chromosome 5, which includes the DOG1 gene (Bentsink et al., 2006). more...

Expression during deetioaltion under Rc in wt and phy mutant seedlings

(Submitter supplied) Etiolated seedling response to one hour of continuous red light. Four-day-old dark-grown wild-type RLD and phyA101, phyB1 and phyAphyB mutant seedlings were transferred to Rc (680 nm, 8 mol m-2 s-1) for 1 h or retained in darkness as controls. Three different biological replicates of each treatment were grown separately and extracted, processed, and analyzed independently.RNA was extracted and subjected to expression analysis by using the Affymetrix ATH1 microarray containing approximately 22,000 Arabidopsis genes .

Expression data from 7 day old Arabidopsis roots with 1h Red light or dark

(Submitter supplied) Red light can affect a variety of responses in Arabidopsis. We characterize the early gene expression patterns of roots exposed to 1 hour of red light. Early genes indicate elements involved in photomorphogenesis, chloroplast development, PAL pathways, root hair development are regulated by 1 hour of red light We used microarrays to detail the gene expression underlying the effects of red light on roots. more...

Expression data from epidermis specific phytochrome B or global phytochrome B line comparing to phyB-9 mutant.

(Submitter supplied) Seedling hypocotyls display negative gravitropism in the dark but agravitropism in the light. The Arabidopsis thaliana pif quadruple mutant (pifQ), which lacks four PHYTOCHROME-INTERACTING FACTORS (PIFs), is agravitropic in the dark. Endodermis-specific expression of PIF1 rescues gravitropism in pifQ mutant seedlings. Since phytochromes induce light responses by inhibiting PIFs and the COP1-SPA ubiquitin E3 ligase complex in the nucleus, we asked whether phyB can cell autonomously inhibit hypocotyl negative gravitropism in the endodermis. more...

Gene regulation by the seed maturation master regulators, LEC1, LEC2, FUS3 and ABI3 [set 1]

(Submitter supplied) During seed maturation, the embryo accumulates nutrition storage compounds such as oil and reservve proteins, and acquires dormancy and desiccation tolerance. Arabidopsis transcription factors LEC1, LEC2, FUS3 and ABI3 are known as the master regulators of seed maturation because all these events during the seed maturation are severely affected by the respective mutants. In addition, the lec1, lec2 and fus3 mutants exhibit some heterochronic characteristics, as exemplified by the development of true leaf-like cotyledons during embryogenesis. more...

Response to low R/FR light ratio in wt and brc1 mutant Arabidopsis axillary buds

(Submitter supplied) To study the transcriptomic profile of wt and brc1 mutant axillary buds during the shade avoidance response, we simulated a canopy shade with a low R/FR light ratio. We treated plants with white light supplemented with far-red light (Red light = 29 μeinstein · m-2 seg-1, Far-Red light= 146 μeinstein · m-2 seg-1) for 8 hours. Control plants were left for 8 hours in white light (Red light = 29 μeinstein · m-2 seg-1, Far-Red light= 2.2 μeinstein · m-2 seg-1) .
