Recommendations for SAGE submissions

Starting in January 2025, GEO will no longer accept SAGE submissions. Please contact GEO if you have any questions.

This page contains deposit recommendations, instructions and a template specific to traditional (Sanger Sequencing) SAGE submission deposits. For instructions on submitting data from next-generation sequencing instead, please refer to the Submitting high-throughput sequence data page. The following recommendations describe what we believe is the easiest batch deposit method for the majority of researchers, but keep in mind that SAGE data may be submitted to GEO using any of the deposit options described on the Submitting data page. If you need additional guidance for your submission, please email us with a brief description of the type of data you are trying to submit, and one of our curators will quickly get back to you.

The GEOarchive spreadsheet-based submission method is recommended for SAGE deposits. With this submission option, you provide the following components:

  1. A Metadata worksheet containing descriptive information and protocols for the overall experiment and individual libraries.
  2. One processed data file for each SAGE library included in your Metadata worksheet. Files should be tab-delimited text files containing TAG (sequence) and COUNT (number of times each tag is detected) columns only. Include all tags, including those with counts of 1.

SAGE GEOarchive templates and examples

The SAGE GEOarchive spreadsheet consists of 3 worksheets: a Metadata template, a Metadata example, and an example of a formatted processed data file. Click the tabs at the bottom of the worksheet window to switch between worksheets. Guidelines for the content of each field are provided on the worksheets.

Bundle all components (Excel Metadata spreadsheet and processed data text files) together into a .zip, .rar, or .tar archive using a program like WinZip, and transfer to GEO using the Submit to GEO page. Incomplete submissions will result in processing delays.
