We used transcription analyses to explore the whole cellular response of Nitrosopumilus maritimus strain SCM1 to varying copper concentrations, and relate those patterns to its global proteome. Overall design: RNA-seq was used to profile transcriptomics responses of N. maritimus induced by copper limitation and toxicity. Two replicates for Cu-limited and Cu-replete experiments and three replicates for Cu-toxic experiments were sequenced.

Construction protocol: RNA isolated by mechanical shaking (5 min) with sterile glass beads using the RNeasy Qiagen kit (Qiagen) according to the manufacturer’s protocol. Residual DNA was depleted from RNA samples using the RNAqueous-4PCR kit according to the manufacturer’s instructions and ribosomal RNAs depleted of using Illumina RiboZero rRNA removal kit (Illumina, San Diego, CA). Samples were prepared with TrueSeq Stranded mRNA HT library preparation kit (Illumina, San Diego, CA) and sequenced using Illumina HiSeq 2000 sequencing machine with approximately 10-15 million reads per sample.
