MS brain lesions were characterized histologically according to disease activity as AP (active plaque), CAP (chronic active plaque), CP (chronic plaque). Control brain samples were analyzed to rule out neurological disorders.

Biotinylated cRNA were prepared according to the standard Affymetrix protocol from 3-5 ug total RNA (3'IVT protocol from Affymatrix ).

Hybridization protocol |
Following fragmentation, 10 ug of cRNA were hybridized for 16 hr at 45C on Human Genome U133 2.0 array (Affymatrix). GeneChips were washed and stained in the GeneChip Hybridization Oven 640.

Scan protocol |
GeneChips were scanned using the Affymatrix Genechip Scanner 3000 7G.

Data processing |
The data were analyzed with Affymatrix Gene Expression Console using Affymetrix default analysis settings and global scaling as normalization method. The trimmed mean target intensity of each array was arbitrarily set to 100.
