Extraction protocol |
RNA from either fat bodies or hemocytes was extracted using a Zymo Direct-zol RNA Extraction kit and eluted in 20uL water. Libraries were prepared using a modified version of the Illumina Smart-seq 2 protocol as previously described (Ramirez-Corona 2021). Libraries were sequenced on an Illumina Next-seq platform using a NextSeq 500/550 504 High Output v2.5 kit to obtain 43bp paired-end libraries.

Sequenced libraries were quality checked using FastQC and aligned to Drosophila reference genome dm6 using Bowtie 2 Counts were generated using the subread function featureCounts. Counts were then loaded into EdgeR, libraries were TMM normalized, and genes with CPM < 1 were filtered out. Assembly: dm6 Supplementary files format and content: tab-delimited file containing raw counts for each sample
