Growth protocol Drosophila larvae were raised on standard cornmeal food and kept at 25 degrees untill the wandering 3rd instar stage before harvesting of imaginal discs.

Extraction protocol Total RNA was extracted from sorted wing or haltere nub+ or tsh+ cells using TRIZOL. RNA-seq libraries were made according to Nugen ovation Drosophila RNA-seq system
Imaginal discs of 3rd instar larvae were dissected in PBS on ice.

Data processing Reads taken from multiplexed Next-seq run were trimmed using the standard Basespace flowthrough (Bcl2Fastq) on pre-defined indices
Bigwig files generated from BAM files using Deeptools (bamCoverage) and normalized to genome coverage - RPGC (ATAC-seq) or reads-per-kilobase-per-million - RPKM (ChIP-seq). Paremeters: -bs 1 -e 200(ChIP-seq only)
For ATAC and ChIP Bowtie2 was used to map reads to Drosophila melanogaster genome (dm6) using default parameters with paired-end options (ATAC-seq) or single-end (ChIP-seq).
For RNA-seq HISAT2 was used to map reads to the Drosophila melanogaster genome (dm6) with default parameters
