Treatment protocol |
Animals were infected with 200 L3 H.polygyrus and 9 days post infection co-infected with 3x10^4 cfu Salmonella Typhimurium (SL3261) and peritoneal macrophages analysed 5 days later (Day 14 p. H.polygyrus infection). As control uninfected (naïve) or single H.polygyrus / Salmonella Typhimurium infected animals were used. Whole peritoneal cells were isolated by peritoneal lavage and F4/80 high / low macrophages sorted by flow cytometry (CD19-TCRb-, SiglecF-, Ly6G-, CD11b+, CD115+, F4/80 high / low)

Growth protocol |
C57BL/6 female mice, aged approx 7-10 weeks at the start of the experiment housed in IVC cages under SPF conditions.

Extraction protocol |
Total RNA were extracted using the RNeasy Mini Kit (Qiagen) as described by the manufacturer.

Total RNA (10 ng) were converted to cDNA, fragmented and biotinylated using the GeneChip WT Pico Reagent kit (Affymetrix) following the manufacturer's instruction.

Hybridization protocol |
5.5 ug of fragmented and labeled sscDNA were hybridized for 16 hr at 45C on GeneChip Mouse Gene 1.0 ST Array. GeneChips were washed and stained in the Affymetrix Fluidics Station 400.

GeneChips were scanned using the Affymetrix GeneChip Scanner 3000.

Data processing |
The data were analyzed with Partek Genomics Suite version 6.6 with the following options: probesets were quantile normalised and RMA background correction applied. Probesets were summarised to genes by calculating the means (log 2).
