Treatment protocol Male mice in chow diet cohorts were Harlan 2018 throughout their lifetime until sacrifice at 29 weeks. Male mice in the high fat diet cohorts were fed Harlan 06414 from week 8 until sacrifice at 29 weeks of age. Food was ad libitum except prior to sacrifice, when all animals were fasted overnight (6pm to 9am).
Growth protocol Mice are housed 5 per cage in IVC GM500 cages (Tecniplast, 500 cm2) according to the Swiss cantonal rules.
Extracted molecule total RNA
Extraction protocol Trizol extraction of total RNA was performed on all individuals -- approximately 5 per cohort, for roughly 400 animals in all. Sample concentrations were then measured by Nanodrop, and then all individuals from a cohort were evenly pooled together. These cohort pools were then cleaned up with a Qiagen RNEasy kit prior to preparation for microarray.
Label biotin
Label protocol 100ng of total RNA was amplified using Ambion® WT Expression Kit from life technologies (Part Number 4411974) according to manufactures protocols, then 5500ng cDNA was fragmented and labeled using Affymetrix WT terminal labeling kit (part number 900671) according to manufactures protocols.
 
Hybridization protocol Labeled cDNA was hybridized according to Affymetrix protocols. Approximately 16hr incubation and then washed and stained according to Affymetrix protocols on Affymetrix 450 Fluidics Station.
Scan protocol Arrays were scanned on Affymetrix GSC3000 7G Scanner
