Extraction protocol Semen was collected then treated with Somatic Cell Lysis Buffer (0.1% sodium dodecyl sulfate [SDS], 0.5% Triton X-100) on ice for 30 minutes. Lack of somatic cell contamination and sperm count were established by microscopic examination. RNA was isolated from sample using Trizol. Samples were then treated with RNase-free DNase I.

Label protocol Biotinylated cRNA were prepared according to the standard Affymetrix protocol from total RNA (Expression Analysis Technical Manual, 2001, Affymetrix).
 
Hybridization protocol Hybridization to Affymetrix U133plus2 GeneChips , staining and washing were carried out as described (Affymetrix, Santa Clara).
Scan protocol Scanning procedures were carried out as described by Affymetrix, Santa Clara.

Data processing The data were analyzed with DChip using invariant set normalization and PM-only MBEI model settings.
