ChIP-seq reads were aligned to the dm3(BDGP5.72) Drosophila genome assembly using Bowtie V0.12.7 SAMtools V0.1.18 and BEDtools V2.14.3 were used to sort and transfer files. peaks were called using SICER V1.1 with the following setting: 200 bp window size, 200 bp gap size, and an effective genome size of 72% of the Drosophila genome
