Treatment protocol |
For each patient, one 4-mm skin punch biopsy was collected from lesion located on the trunk or extremities with approximately 0.5 mm or more of induration and approximately 5 mm from the edge of the plaque, and another from macroscopically normal non-lesion on a similar body area to the biopsy plaque (i.e. arm, arm or leg, leg). Biopsies were kept frozen –80oC until RNA preparation.

Total RNA was isolated with Qiagen's RNeasy mini kit according to the manufacturer’s instructions.

Target was prepared from 100ng total RNA using the NuGEN Ovation V2 kit, followed by NuGEN Encore biotin labeling module, using the manufacturer’s protocol.

Hybridization protocol |
Following fragmentation, 1.875ug of cDNA was hybridized for 16 hr at 45oC on GeneChip HT HG-U133+ PM 96 array plates. GeneChips were washed and stained in the Affymetrix GeneChip Array Station.

Scan protocol |
GeneChips were scanned using the GeneChipHT Scanner.

Data processing |
The data was normalized by RMA using ArrayStudio version 6.
